....writes a reed part with a two bar switch from baritone sax to bassoon, followed five bars later by a switch back to bassoon? I'm dealing with this in god-awful Seussical right now, and I am not happy with how it comes out.

Dealing with a bassoon part in a show is bad enough when it's not doubled with flute and clarinet and baritone - throw all of the changes in and you have a potential disaster in the making.

The show is apparently "through sung", and there are a number of spots where there is a prominent bassoon solo shortly after honking along on the baritone for hundreds of bars,. Putting exposed parts at the start of a change like that is just asking for things to go wrong.
 
I'd complain to the composer.
Hack arranging makes him look bad.
I saw it with my young daughter.
It must have been a downsized pit orchestra.
I think there were only two of three wind instruments.
..maybe trumpet , bone and woodwind doubler.

maybe that's the problem?
